I have the same issue, though I'm completely unaffected in classic desktop, implying metacity is not at fault in most cases.
I agree that the problem is with Compiz-decorator, it's also present in gtk-window-decorator, but only when using the proprietary fglx dirver. If you change your theme to anything that isn't Ambiance or Radiance, the problem is made worse, affecting focussed windows as well. It's as if the entire window decoration is frozen, not updating for any reason unless forced through a resize.
