Thank you for taking the time to report this bug and helping to make Ubuntu better.
This problem can happen if the backend process dies during the run. When finishing the run, the frontend process tries to wait for the backend to finish execution before terminating itself. If the backend is already gone, the frontend waits forever, though the GUI is still responsive. Backend/frontend behavior is much improved in the development version, if the frontend detects the backend is not responding, it will not wait for it to finish while exiting. Thus I'll be closing the bug because it has been fixed in the latest development version of Ubuntu - Oneiric Ocelot. The behavior you mention is very unlikely to appear in the future.
