I am using Unity 2D with the same effect. When I first installed the 11.04 launcher did hide, but now it never hides. If I maximise a windows it simply stays underneath the launcher. It might be important that I am using a pen not a mouse and that I have 2 screens. However, this has been the case since before the installation and considering that it worked right after being installed it is strange that it just suddenly stopped working (this has been going on for several months now). This is bug seriously affects my experience of Ubuntu.
