I have this bug on my newest Ubuntu installation 11.04, I initially thought it was an Eclipse bug, but now I see this happening with Skype as well. It seems to occur with some applications more than others. I agree that switching workspaces seems to trigger it.
On my tests, it happens about 30% of the time, and the only workaround I have come up with in Eclipse is to right-click and open a pop-up dialog.
