What kernel version?

Did any writes succeed but then not hit the disk?

The error message suggests that the disk was full when you were creating
the file (before any data was written), which (incorrectly) left a zero
length file in the lower filesystem. eCryptfs will then complain about
that file not being an eCryptfs file. Can you confirm that you really
did lose some data or is the zero length file the main issue here?
