In response to Martin Karpinski: I don't use compiz at all (fluxbox), and I am affected by this issue, so I think it isn't compiz' fault. I believe either the X server, the nVidia driver or the kernel are at fault, not flash itself, since WebM videos and general scrolling performance (especially in chrome) are affected as well.
