I believe I'm having a similar problem. When I attempt to change any settings through Advanced Desktop Effects Settings version 0.9.4-0ubuntu2 (compizconfig-settings-manager).
I am a very light user of Ubuntu, so go easy on me. :) Each time I try to tweak a setting I lose the default side bar menu and the system menu that lives up there at the top of the monitor. Being such a novice the only solution I could come up with was to reinstall Ubuntu and not mess with Compiz. Is there a workaround solution if I lose these item again? I'm not planning to mess with Advanced Desktop Effects Settings any more until this issue is resolved, but I'm concerned I may do something somewhere else that impacts Compiz and screws me up again.
