This happened on KDE 3.5.4, not sure of the ktorrent version, in Dapper. I no longer have KDE nor ktorrent installed on my system (moved to GNOME completely recently) so I cannot test this whether this issue persists in newer versions.
As far as I remember, this issue only occured when I tried to log off from KDE (either log off, or shutdown, or reboot) having ktorrent running in background. If I closed ktorrent before attempting to log out, everything was just fine. Anyway, I beleive this issue could be solved in newer version (though I cannot test it), as well as bug #44239.
