This can happen sometimes if the minimal size of the widgets inside the
anjuta window is bigger that the minimal horizontal/vertical size. As
most of the widgets have a vertical scrollbar it usually happens in
horizontal direction. This confuses the window manager to act in weird
ways.

However, I don't know which widget is responsible in your screenshoot. I
would be great if you could check if this still happens with anjuta 3.0
(available from the gnome3 ppa) as there have been huge changes
especially in the glade plugin.
