The inverse hotkey bug is not unexpected. I am beginning to think it
has to do with your backlight going bright with setpci -s 00:02.0
F4.B=01. 01 is almost zero and if I did that on mine it would be
_very_ dark.
Anyway, to quote Kamal Mostafa:
'The "inverted brightness controls" problem reported on some Acer
systems (Acer TravelMate, Acer eMachines G525) is a known issue and is
being investigated.'

Does the brightness come back normal after a lid close or do you have
to use the hotkeys?

To further investigate those issues please boot with the parameter
"i915.alse_backlight=1". To insert this parameter (without the quotes)
at boot time select the patched kernel with the cursor keys, then
press e (there is a help text at the bottom). This gets you into edit
mode where you can type it in just before the other parameters like
quiet:
/boot/vmlinuz-2.6.38-9...
root=UUID=22449ce1-f0ec-41f3-ace3-fbbb8e5b9995 ro
i915.alse_backlight=1 quiet splash vt.handoff=7
Describe in detail what changes.
Also, please post the output of
ls /sys/class/backlight/
both when booting with "i915.alse_backlight=1" and when without.

About the grub not updating correctly:
I don't really understand why you even have a file
/boot/grub/menu.lst. On a fresh install I would expect that to not
exist. This will likely prevent you from using updated kernels among
other things. Unless you always do a sudo grub-mkconfig -o
/boot/grub/grub.cfg by hand when a new kernel package is installed or
removed.
