Installed kernels do not interfere. And DON'T remove the last kernel that you can boot or you will have nothing to boot. The removed 2.6.39 kernel should not have been visible in grub anymore. That is a symptom of the problem we have here. I think for the same reason you are not seeing the 2.6.38-9 in grub. again in a terminal window: sudo update-grub and post the output.
