I think I've figured this out a bit, or at least I can give steps to reproduce. 
 (I should note that since I did a clean install of the release version on my 
eeePC, I haven't had problems - although I haven't really touched the settings 
either.)
On my desktop (fglrx graphics) I can create the problem as follows:
1. Install the blueman bluetooth applet.  (I have a Sony bluetooth remote that 
I can't connect using the standard bluetooth applet)
2. Change the Startup Applications so that blueman runs and bluetooth-applet 
does not.
3. Change the indicator applet whitelist to allow the blueman icon to appear in 
the panel.  (I set it to 'all'.)

After doing this, only the applets  from datetime to the right edge of
the panel respond to mouse clicks.  (At first, only the shutdown button
worked.  After changing datetime to show the day and date, I could click
datetime and memenu as well.  I should also note that frequently,
clicking on Time & Date Settings closes the datetime applet, but doesn't
bring up the settings window.)
