I have 3200 x 1200 dual monitor setup and I also get this issue with the stock ubuntu and ubuntu classic. However it does not occur using ubuntu classic no effects and my user defined desktop (avant and synapse). The latter has compiz enabled but does not have the Ubuntu unity plugin enabled. When I enable the unity plugin the desktop issues appear. I have not tried KDE but XFCE and Awesome are OK.
