Same issue, running NVidia Proprietary drivers on a Nvidia GTS 250. Tried the above suggestions (disable Window Decorations, Vsync) and nothing seems to make any improvement. GLXgears causes 20-30% spike in CPU usage, and has the same symptoms as above (favourable framerate but runs very slow).
