Until Unity gets a more easily accessible minimize function, you can use
Alt-F9 which minimizes the current window (or assign another keyboard
shortcut).

And for windows that can't be minimized there's "Lower winow below other
windows". There's no keyboard shortcut for this (it's not even in the
window right-click menu), but you can add one from System Settings -->
Keyboard Shortcuts.

I have Super+Z as a shortcut for "Lower window below others" and does
exactly what I think was missing from Unity (and it's IMO very nice to
have Gnome 2 as well).
