I am on Edgy and i have exactly the same problem but only in vlc. I found a special solution of this with no any install or change in config. I discover something funny with this bug. If you open two instance of vlc by rapidly clicking 4 time on the video icon it opens two instance of vlc :-) but what's really fun is that one of the two works perfectly. No black screen you can reduce the window and open it again it still work you can get in full screen or use the cube to go on another desktop if you come back the video is still playing. And no problem with the opacity of the window in movement. That where all the problem i get with only one instance of vlc.
I have ATI radeon with open source driver and xgl compiz. Sorry for my language but i speak French.
