Thank you for opening this bug and helping to make Ubuntu better. I am able to replicate the issue you are talking about. After deleting direct messages from twitter they are still appearing in Gwibber. You can delete the messages within Gwibber by hovering your mouse over the message and then clicking on the small image that appears and then by clicking delete.
