gthumb can use libopenraw or dcraw to thumbnail NEF images. dcraw is horribly, horribly slow (but stable). I assume you have dcraw installed.
libopenraw is new and possibly unstable, but it is very fast. You might try installing libopenraw and see if it makes life better for you. http://libopenraw.freedesktop.org/wiki. The thumbnails do get cached, so gThumb should only be slow the first time that you load the folder.
