I'm marking the bug as invalid (as the upstream bug), here is the comment I 
made upstream:
This is not a bug in shotwell: Tags set by other programs may contain commas, 
even though shotwell uses the comma as a separator between tags. Therefore, 
using exiftool in the way you described, you only set one tag "foo, bar", the 
modify tags dialog converts this into two tags). If you really want two tags, 
you have to use:
exiftool -Keywords=foo -Keywords=bar bla.png
