I think things can go out of sync. This shouldn't happen as the update manager GUI gives the impression that it "does everything" and users wouldn't really expect to have to do something on the command line. I can't say what went wrong as the problem righted itself - I just allowed the automatic bug report to be generated.
The actual file would be http://gb.archive.ubuntu.com/sites/archive.ubuntu.com/ubuntu/pool/universe/e/eclipse/eclipse-jdt_3.5.2-2ubuntu4.2_amd64.deb (GB archives, 64-bit architecture) As an additional twist, which probably wasn't the cause at the time, opendns are blocking gb.archive.ubuntu.com.
