Same problem for me. It starts "Filtering new messages" for hours, I can't read my e-mail (I have 2 mailboxes in Imap). Ok, more than 6000 messages in my gmail inbox is a bit... too much, but thunderbird used to handle it. It's annoying, I switched from thunderbird to evolution to get more stability, but I'm going to switch back.
