Just as a sidenote: The problem is caused by the function to hide the tray icon when the counter is 0. So there is one workaround that is quite hidden: You can let mail-notification show the icon even when the counter is 0.
To do so, install gconf-editor Go to desktop -> apps -> mail-notification and there check the function "always-display-icon".
