Sameer, Thanks for digging deeper. This is definitely not unity bug. During upgrades it is made sure that user settings are /not/ touched or altered. There are reasons why gconf-editor is not exposed by default and why tweek tools are not installed by default, to avoid users accidentally changing these settings. So if someone has changed the default settings it is assumed that they do know what and why they have changed these hidden settings.
This could be considered a wishlist in update-manager. But this is far too tough to access which setting was intentionally changed and which can cause such problems. Adding more options during install is not really an option. Maybe a new app/something which adds to update-manager to reset/clean the previous settings might be worth it, but its rather an idea to improve Ubuntu, you are invited to post your idea in Ubuntu Brainstorm at http://brainstorm.ubuntu.com/ where it can be discussed, voted by the community and reviewed by developers.
