Disabling "separate layout for each window" didn't help. A very annoying bug. The only functional solution I saw so far is to turn off keyboard applet in gconf-editor /apps/gnome_settings_daemon/plugins - so it's not really a solution, just a way not to use this feature (and use alternative kb-layout apps line gxneur).
