XChat will remember this setting, assuming that a clean shutdown is
done. The issue is that the preferences aren't saved to disk right at
that time, but either waits for the shutdown, or some other event which
causes the save to occur. Even if it appears to be a clean shutdown to
you (the steps went through), if something gets aborted along the way,
it is possible for the save not to happen.

Hope that is clear enough, and also why you won't see this bug every
time. Clean shutdowns mean this issue doesn't appear.
