Experienced the same on Ubuntu 10.04 having all sort of trouble with gksu. Eventually I found mousetweaks using 100% CPU. Disabled some accessibility mouse options I selected recently, and things seem to be normal again. If not, I will completely remove mousetweaks off the system.
