Sadly, I can no longer test this issue as VPN no longer works for me. Previously however I was connecting to a VPN using the ubuntu network icon. Empathy connections would continue when the VPN was connected, but on disconnecting the connection would appear to stay up (i.e. the client would appear to be logged in) but no further messages could be sent using the MSN protocol (at least as it's the only one I use).
