I had the same problem when upgrading from 9.04 to 10.04. Had no idea what was wrong till read somewhere that the fglx package will mess up a lot of stuff. I have a ATI Radeon 9200 graphics card and am willing to trash it due to the headaches it has given me. Have also found that the fglx package was messing with my webcam after the upgrade (webcam application would not fully load, would shut down automatically without being prompted)
I reinstalled the fglx package after the removal fixed my issues (I only did it out of morbid curiosity). Oddly enough everything still works fine.
