I'm seeing the same problem; it's pretty easy to reproduce if I can provide useful diagnostics. I can reproduce it by logging in to a new session, running 'gitk' within a git repository, then pressing Alt-Tab. compiz exists and metacity is started to replace it. This results in all the windows from different workspaces being dumped together on the first workspace.
