On an HP DV6000t with a Geforce Go 7400 this kills the X config as well. I fixed the dead X config by reverting back to the old generic config that nvidia-glx-config saves. Then, instead of running "nvidia-glx- config enable" I ran "nvidia-xconfig" which worked like a charm, preserved my X config, and enabled full hardware acceleration.
