The change can be made permanent by creating a file /etc/X11/xorg.conf.d/11-synaptics.conf with the following:

Not sure why this was necessary. This was based on discussion in http://ubuntuforums.org/showthread.php?t=1467189. I think the udev configuration didn't find its way into the new xorg.conf.d based configuration. The gnome setting for two-finger scroll is greyed out, but the two finger scroll works.
