@Matthew: Yes, I think something more general is wrong. I noticed that a number of the larger files used by aptitude, apt and dpkg have extreme fragmentation on my disk (hundreds of fragments). And I have no idea why that is - do they grow by a little bit every time, for example? Or are concurrent processing writing files the problem?
