This was almost certainly a compiz bug since it is compiz that tends to control things like window focus. Punting to compiz (although I can't reproduce the problem with xserver-xgl 7.2.0.git.20070224-0ubuntu3 and compiz 0.3.6-1ubuntu7). See if running metacity under XGL (in a gnome- terminal type metacity --replace) stops the problem.
