Same problem here Ubuntu Karmic x86 Namoroka 3.6.4pre (3.6.4~hg20100410r34032)
I've already set dom.ipc.plugins.enabled.libflashplayer.so to false, but I still can reproduce the problem in a web page when I click on a link that I know will bring a popup window.
