By the way, here's how I did it:
1. set "Show system tray icon" to Never
2. click Close (Preference window)
3. click X (close) button of main Window

Obviously, the application closes. Sorry, I think I would have to invalidate 
this bug report.
Applications are designed to quit, by default, when the Close button is clicked.
