As of today this issue seem resolved, I updated to the above mentioned drivers (from xserver-xorg-video-radeon (1:6.12.191-1ubuntu2) to 1:6.12.192-2ubuntu1) and I can now have transparency option checked and terminal starts just as fast as it should.
