Same to me, no window borders in gnome, kde. ubuntu 9.10, nvidia, laptop. After manual starting of "metacity --replace -c" it crashes. After second launch, window have borders. This is not affected by compiz, with no decorations, borderlessness remains. Starting with gnome (minimal), windows have borders. Strange bug, log files have no errors, just the first metacity launch has errors.
