This problem is actually an old one in the realtime linux patchset. It was fixed back in 2006 [1]. About one year ago, a core functionality of the -rt patchset, threaded irq handlers, was introduced to the mainline. However, the fix was not merged into mainline, thus you are hitting it now. I am building a test kernel that has the patch included. When it's ready please test it to make sure it works and fixes your issue.
