Public bug reported: Currently running Lucid alpha 3. Originally upgraded a Karmic install to a Lucid alpha 3 install, at which point I ended up with a boot time over 20 minutes. Performed a fresh install and the problem persists, except the system only takes 7 to 10 minutes to boot up. During boot (from grub to gdm) the hard drive makes a weird clicking periodically every couple of seconds. Using bootchart, I found out that the system seems to believe it is only taking around 80 seconds to boot (this is on the fresh install, the upgrade install thought it was taking about 7 minutes). This issue does not appear if I go into recovery mode and go into a root terminal. I do not discount the idea of a hardware issue, but find it unlikely as this issue only appeared when I upgraded to Lucid.
