nic, thanks for your comment. Still have no clue what's the cause. My notify area has plenty of space (even it's vertical) and instead of nm-applet appears empty space. Anyway, after updates a while ago, volume applet was gone also for the very first time and the empty dark space of nm-applet appeared again. This dark space is also moving a little, so one could see there is some activity going on. However, after resume everything appears as expected again.
