Since this has happened I have added 'xfdesktop' to start in the 'Session and Startup' settings. Since adding this it it obviously worked but with a delay to start up the desktop and add desktop icons, etc.
I guess an update has fixed this since then because I removed this entry in the Autostart Applications and restarted and xfdesktop does handle the desktop.
