I have the exact same problem and I can assure that it's not a hardware problem since I used numpad to check if the problem was caused by the usb wireless mouse.
My graphics card is nvidia GeForce 6800LE with nvidia-glx-185 driver. The install is a fresh and updated kubuntu 9.10 (2.6.31-19-generic). I tried to disable compositing and play with focus settings but without a result. Now I'm going to use a non-proprietary driver (or the nvidia-173) to see if the problem remains.
