Hi Dan, I had the same problem, but in my case after -every- reboot the library was emptied. This is probably because amarok looks at the folder before it's mounted properly by the kernel.
I have found a work-around. You should turn off the "Watch folders for changes" feature (settings->collections). This way Amarok won't try to rescan your library. The downside is that you'll have to rescan yourself after making changes to your music directory.
