The mouse-over function works fine for me, both in 1.4-4ubuntu1 and
1.6-1, on Karmic 64-bit.

But I confirm the lack of preferences dialogue in 1.4-4ubuntu1 - and I confirm 
that it's fixed in 1.6-1 (I installed the .deb from 
http://packages.debian.org/unstable/gnome/cpufire-applet). The change log for 
the source package at 
http://packages.debian.org/changelogs/pool/main/c/cpufire-applet/cpufire-applet_1.6-1/changelog
 says
"- Fixes broken preferences dialog."

I see that 1.6-1 is included in Lucid. I suggest that the version in
Karmic is upgraded to fix this bug.
