For me, I had to do this to get it fixed:

1. Edit->Preference->Privacy->Junk
--> check "When I mark messages as junk:"
--> select "Move them to the account's "Junk" folder
--> check "Mark messages determined to be Junk as read"

2. Edit->Account Settings->Local Folders->Junk Settings
--> check "Move new junk messages to:"
--> check "Junk" folder on "Local Folders"
--> each individual account's Junk Settings are left unchecked

Now hitting J to mark junk automatically moves the selected message to
the account's Junk folder, even if the account doesn't store its mails
in Global Inbox.
