Update: i recompiled the actual php5 package (v. 5.2.10.dfsg.1-2ubuntu6.3), by using the "debian way" (apt-get source, etc). I only changed the file "debian/rules" by stripping away the option "--enable-zip" in the COMMON_CONFIG variable. And i changed the version number by adding a "-custom1", using debchange.
Once recompiled and installed, now (as i presumed) the zip module, which i had installed with pecl (v. 1.10.2) gets loaded, instead of being included in the php itself, and my problem is solved.
