Sorry for the long delay, I should have subscribed earlier. The kernel modules needed to interface with the Atheros card need to be installed alongside the new kernel due to ABI changes.
This should be taken care of by the linux-restricted-modules package, which depends on the latest version. For some reason this wasn't installed (sometimes it's removed due to conflicts, such as non-free nvidia drivers). So if you install that package you should be okay for future updates. So please add that package and try to run the updates, if anything is to be removed then cancel and check them over.
