I've not noticed any problems with clicks while using Thunderbird or Firefox on my second screen - for me it just seems to affect some of the gnome panel applets. Also for me I don't have to click outside of the panel for those applets to be able to receive the next left click ok - I just have to move the mouse pointer outside the panel and back in again.
