I'm running Ubuntu 9.10 with latest updates. Right now this is happening only in Pidgin (2.6.3-1ubuntu1~pidgin1.9.10), and has been happening since early versions of Pidgin in Ubuntu 8.04, 8.10, 9.04.
Earlier, there were same problems with "Save as" windows, if the path was too long, but it is fixed in Karmic. So, only Pidgin for now.
