I have the same problem on Kubuntu. I created wired connection in KDE- ish configurator, but on boot NM lways uses Auto=eth0 connection. I have to switch manually to preconfigured connection to get desired settings.
There is a checkbox 'system connection' in NM configuration dialog, but it's always grayed out.
